If you started a new game your changes should affect the HREs flag but it wont change it for any saves that are already in. Some duplicate dynasty names will appear occassionaly that won't be the true historical house with a cool CoA. no youre editing the game files in the crusader kings install directory, but the flags get generated at the start of the game (I think).
